I hope when she deals with the problem in the sevii islands (ie: beats the rockets), she catches Mewtwo and then fights the E4 again (who gain a boost in levels and replace one of their pokemons).

If I remember correctly the E4's levels go for 64 (lowest) to 72 (lance's highest) and the champion's highest I believe is level 75. If she levels her pokes (she could do it off-stream) to around level 70 then I guarantee she'll do it very easily.
Mewtwo also helps (as long as its got a good nature that is and the appropriate moves) but the only thing it'll have difficulty with is the champion's Tyrantiar. That has crunch and it also takes Mewtwo out in 2 hits.
