The sad ending was the main motivation behind their strong reactions, but I think their reasoning was more that it was abrupt. A sex scene out of nowhere would be the same thing. There wasn't much buildup to it, there was no struggle against their fate before having to accept that there was no other choice, she just went and did it. We got a lot of story setup for Mayu accepting it, but not Mio.
The "good" ending is still dark but it's better in that they do manage to get away, but there's a price, Mio loses her sight for looking at the abyss while trying to save Mayu, and Mayu is implied to be glad that Mio will need her forever in her debilitated state. They got away from their fate like they were trying to all game, but in true horror fashion, there was no happy ending awaiting them, if anything their relationship and mental states are much worse than they were at the start. Them just going "no not gonna do it" all game and then doing it is just unfulfilling without an elaborate enough setup to force their hands into it.
When you see it as one chapter in a series, though, then it gets a fair bit better. If you look at the story of FF2 with the Crimson Butterfly ending as the backstory of a character in FF3, then it's quite the awesome backstory. It's a really good tragic tale to explain why she is the way she is in 3. Just not the best standalone story.
