He only became explicitly aware of her during the first Zeknova where she saved him.
>Shuji wants to save Lalah by killing this universe and bringing her back. He was probably raised by Lalah as a single mother and resents Char for rejecting his mother and is probably disappointed with him/resents him for being absent and not being all he was cracked up to be.
We also don't know the nature of this "true Zeknova". With Char being transformed it's possible the universes are fusing or something somehow. Maybe Shuji won't exist after the 'true Zeknova', so we've got the opposite of a love triangle (with killing instead of loving).
Machu and Nyaan look like the only ones who can look past this and work out a good resolution, if they can resolve their own conflict. From a narrative perspective it totally works.
