Who knows, Shuuji's actions don't even fully align with his own motives. For example, why did he guide Machu to the theatre to save Char? If Shuuji wants to ensure that Char doesn't kill Lalah and destroy two universes with her sheer trauma, why not just let Char get shot by Kycilia? Even if Lalah scraps the GQuacks universe should Char die, that will just accomplish the same thing Shuuji was trying to do by killing Lalah. Shuuji had no reason to show himself to Machu or guide her at all, if he just did nothing his own goal would de facto be fulfilled AND it would spare him one occasion of killing Lalah.

Nyaan had much much more development and thematic relevance to Machu than anyone else. Every single appearance of hers is juxtaposed to Machu's life and how she's experiencing the exact opposite. It was one of the strongest and most compelling themes of the show and they just handwaved it away without having Machu face that fact.

I think Doo would have been an excellent contrast to both Machu and Nyaan, and helped reinforced the themes of Newtypes being enslaved to war. Machu and Nyaan technically have freedom, even if both of them suborn their agency and go along with the flow up until the very end. If Doo is like some of the other cybernewtypes, she literally can't disobey outside of maybe the kira-kira. It would have been nice to have a Feddie rep as well. I really did not like how the classical characters ended up taking up most of the story attention towards the end. Zeta never had this problem (in fact, it had the opposite problem, where Char and Amuro should have actually hogged more of the spotlight).

Char drops out and becomes good after gravity philosophy correction, Nyaan clarifies her feelings but fails to change Shuuji so the 2v1 is necessary to let Machu break through for a kira kira with Shuuji. No giant gundam, Nyaan and Machu tag team right to the end and Nyaan sets Machu up for the final strike.

But it'd need to be more clear that Nyaan is abandoning both of them for survival because she has an unprocessed traumatic event looming over her when she sees the colony being bombed again. Real. The frustrating part about it is that it's actually a pretty good and interesting AU, but we don't really get to see much of the world. At the start I was worried they were gonna spend half the runtime on pointless ClanBat shit but now I'm kinda wishing it DID have some filler.
I think it reminds me of the last third of Escaflowne too much, where it suddenly wants to get surreal and unpredictable but there's so much it leaves on the table that it ends up feeling like an asspull. You've got this here too - Char's plan (and the details of the original Zeknova), Shuji's plan, the will of the original Lalah, this universe's Lalah, Sayla in general, the dynamic between the three protags, the ClanBat gang, the tensions between Gihren and Kycilia, the weird divergence where apparently "main" UC is the only one where Lalah dies instead of Char, Amuro's complete absence, the Feds apparently still running the Cyber-Newtype labs, the entire thing with "Diablos" and "Alphaciders", the bizarre nature of GQuuuuuuX/Endymion, I could go on. You'd need two cours at minimum to even come close to covering it.

If there's a sequel, what are the chances Bask and the Federation are the badguys? It seems like the Psycho Gundam was built with artifacts from the otherside like the other Gundams (explains why it's so much more advanced than anything else around it), and we never got an explanation for why Doo could do the kira-kira (Gates thought she was a babbling insane person when she was talking abotu it). The Sodon invades the colony and is floating in their airspace menacingly for several episodes even provoking protests and Xavier to be treated especially roughly by the locals. Gqux didn't emphasize the simple portrayal of Cold War dread but instead focused on the perceptions of the youth who are more disconnected from that terror but recognize the fragile status quo as a falsehood. Izuma is especially supposed to represent postwar Japan which had a rather cushy position despite being the vanguard of American empire in the east. That's part of why there are such stark contrasts in the show between OYW veterans and the kids.

The feelings of unease and disdain in those episodes aren't much different from Side 6's worries in MGS 0079 and OVAs like 0080. We don't even get scenes of fear in personal lives like Machu's mom considering ways to evacuate on the first day the Sodon is in Side 6's airspace, of some of Machu's classmates starting to worry what might happen, etc. Xavier even only gets his ass beat because Chalia intentionally sends him on a wild goose chase to areas that would hate Zeon the most. Even the post-war teenagers would have been 10 or 11 when the OYW began, it was a lived event for them and shaped their teenage years.

Additionally, Side 6's minor connections to the Federation could have been at risk of being exposed, and if Zeon did learn about them, Side 6 could be especially endangered. In GQuacks itself, Side 6 didn't even feel like a place where the local government was being destroyed and the population was getting displaced, a la places conquered by the USSR, or the fear of what China might try to do to Japan.
