the only thing that should have been obvious even without hindsight is that eliminating them one by one won't work, since the military knew they can sense each other
beyond that, I don't think it's reasonable to blame the military for not bringing chemicals or fucking flamethrowers, they were reasonably well prepared
but to answer your question:
escort the workers outside the detection range and only then blow up the parasite
ideally after having it board an "escape" vehicle so it cannot run or retaliate if the soldier botches the surprise shotgun blast
and don't let the remaining workers hear the gunshot
Goto still murders the soldiers, but at least the civilian casualties should be lower
try to make everything be as swift as possible, to give the remaining parasites less time to react
escort the workers according to a predetermined list (having a list is a good idea in an evacuation one way or another), so the parasites cannot bunch up
also, I would suggest trying to make the whole "crazed gunman" scenario more believable, but I don't really see how they could do it—the kind of heavy presence the military needs will make their true intention obvious to the parasites, no matter how it's dressed up
