If my memory is correct, after Naruto bitched so much about easy E-rank (or was it D??) missions, they were given a C-rank mission: just escort someone. which meant protect him from robbers and thughs, nothing unusual
but then the feared Zabusa was involved. that's when it stopped being a C-rank mission

did Hokage fuck up this one?? he is absolutely responsible of sending genins to their missions, thats why the mission system was created in the first place, to regulate missions according to the shinobi's abilities/levels/etc. if you, with all your contacts, papwerwork and insight, send genins to missions that ARENT FOR THEM, how the fuck can you ignore that?

Lee is established as fast as fuck, and definitely much faster than the other two. If they are all taking this fight seriously, he should arrive at Kisame and have to be dealt with long before 1010's fat ass shows up. But they all arrive at the exact same second and job in an instant to the same jutsu when Neji especially should be way above the level of charging in blindly. It's like something out of Power Rangers or Super Sentai.

It was an escort mission meant to protect Tazuna from thieves, wild animals or any other minor threats. If anything, they'd have to beat up some bums with weapons like the ones that tried to kidnap Inari's mum. Genin should be good enough to do it, and Kakashi could save them without breaking a sweat if they fucked up.

But Tazuna lied about the mission and omitted the important detail that Gatou was sending ninja assassins after him because he couldn't pay for a B-rank or A-rank mission. Kakashi caught up to that right after the demon twins ambushed them, but Tazuna told him the true story and Kakashi sympathised with his situation. So it was ultimately Kakashi's decision to go on with the mission because he knew he could handle himself if things went bad.

Imagine if Itachi gets your comrade with your intent of him being bait, so you try to free him from the genjutsu just to realize that he felt like he was fucked by a metal spike in the ass for 5 hours

the problem is that kishi panicked and dropped his best idea, the akatsuki, right at the start of part 1
they were endgame material, the final war arc should have been about dealing with them, and there should have been infighting and less cooperation between nations
Immediately in Part 2 it's revealed that all the major nations pretty much get along somehow much like the U.N. in real life. At the very least they all put on an air of cooperation. So immediately Akatsuki has nowhere to hide, the ratio of like seven guys versus the entire world is way off, and Akatsuki has to each be Kage level, which means of course Lee and Neji aren't going to be doing shit but jobbing to them
Kishi makes this worse when it's like three people versus everyone in the entire world, and again when he keeps making it one person versus the entire fucking world and everyone in it, all cooperating together on the other side.

These two fights eat up almost an entire volume of an already slow arc and the overall plot would've been the same with or without them. The only thing it adds is actually showing us Naruto learnt a new jutsu (a bigger rasengan)

They could've used villages that aren't part of the 5 main nations, like the Grass, the Rain or the Steam villages if they wanted to go that route. Having specific pairs set up and planned to capture specific Biju, only works, if the plan was to get all of them at the same time and create the ultimate weapon in as short time as possible, before the nations can retaliate for getting their nukes stolen.

How to fix the Akatsuki (and consequently part 2) in easy steps that don't conflict with Kishimoto's greater vision for the series:

This one is easy. You keep the Akatsuki a real, persistent threat and avoid the issue of having only three bad guys left for half of part 2.

We only know the Akatsuki do missions to get funds because Kakuzu and Pain bring it up. Unless you count Kakuzu killing the monk guy leading up to Asuma meeting him and Hidan as a major plot point, this is largely ignored and of little consequence to the story. But they're a group stacked with the most dangerous ninja alive, from kage killers to clan exterminators. They're also unaligned and will hardly have any moral reservartions about the missions they'll take.

The supposed leader of the Akatsuki had a vision of building up a mercenary army, making war more destructive and making bijuu nukes. That was the goal revealed to the readers before Pain got murked by Naruto shortly after. But this is a better supervillain plan for plot progression and we could see the Akatsuki successfully destabilising and sowing discord among nations just by doing their jobs. This would also create opportunities for the Leaf ninja to go out on missions more interesting than chasing after Sasuke and for Kishimoto to show us more of the world.

The "mercenary army" could just be other terrorist groups with an Akatsuki approval stamp. Kind of like what Taka were briefly. This gives Kishimoto disposable antagonists so that he won't have to kill one or more Akatsuki members per arc.

Now the war can be an actual war. The Akatsuki successfully destabilised the ninja world and there are conflicts everywhere, from skirmishes to more intense conflicts. Better than the whole world against two blokes and it tests Naruto's commitment to Jiraiya's dream. Akatsuki take the chance to hunt the remaining Jinchuriki.

Late drama. It's heavily suggested that Tobi has a secret agenda and there is something about him that wasn't revealed, but we never know what it is. Finally during the war we learn of Obito's true intentions just as he gets close to acquiring all bijuu. Maybe Sasuke plays Uchiha archaeologist and reading the stone tablet makes him realise Obito is not looking to destroy the ninja world and rebuild it, but execute a doomsday plan. Doesn't really matter how it goes. Hold the mystery for longer, make the twist at the climax.
