I don't know enough about Mughal cuisine but the fact is, there's as much evidence for cheesemaking in the IVC period as there is for cheesemaking in Poland 7000 years ago: pottery fragments with milk solids and milk fats in them.
Paneer is the simplest cheese on earth and Indian cuisines among the simplest, relying on simple techniques to cook (boiling, fermenting and grilling and pretty much nothing else). It's not some stretch that they would add an acid to milk and strain it, especially not since there is physical evidence that they did exactly that.

Most nations have one or two variants, but the theory goes they introduced the idea of cheese/wanted cheese and it had to be made in line with local religious requirements. Though apparently that might have been chhana while paneer was the mughal variant.

I'm sure there were regional instances of it occurring and in general where India does exhibit cheesemaking it's hyper-regional and often by religious or ethnic minorities in the north (east) and clustered around early european ports. But similarly I'm sure someone probably made something vaguely resembling pasta once or twice in medieval Sweden since it's a basic dough but that doesn't make pasta a core part of Swedish cuisine.
