Its not just the shotacons though. Part of the reason straight men like flcl is because they coom to the girls, but the main reason is that Naota's story resonates with them and what they felt going through puberty. Its a story with a male audience that men can relate to, with a main male character who is central to that.
Replacing him with an older teenage girl just misses the entire point. The sequels just completely miss the point by making it all about girls, although they are trash regardless.
