Franklin doesn't really know everything. At least Kid Franklin doesn't.
For example he could probably re-write the universe to turn Ben Grimm back into a man, but Val and the Future Foundation are able to create a serum that turns off his powers for a week every year.
So Franklin isn't smart in a science sense, because he doesn't understand formulas in the like, but overtime by practicing with his future self he gets better at controlling his powers.
Another way to describe the difference is that Valeria understands the laws of the universe but Franklin can bend them. Very different sets of knowledge but still considered "Genius" to anyone else.

Basically.
Valeria is envious that Franklin can create a mini universe that he keeps in the closet while Franklin is envious that Valeria actually understands how things actually work and can create solutions from what is already possible where is he, with enough experience, would just change reality to where the problem wasn't there to begin with.
Such as in the current run, where it's revealed that Franklin is suppressing his powers save one day a year until he feels he's responsible enough to keep them and he see's that meteorites are going to hit the earth and see's a future where his family fails to stop them, so he warps reality to make them miss the earth.
But there's a villain who notices this and sets the meteors back on the path to earth when Franklin goes to sleep and loses his powers.
the FF manage to save the day by combining their powers in a way they hadn't before, showing Franklin that even though he can see possibilities he can't guarantees because what he see's is based on what he currently knows
So because he never saw Sue and Johnny use their powers they way they did in the issue, he didn't see it as a possibility when looking into the future. So he still has a lot of room to grow
