Its twofold
First is that the way the catholic Church justifies its existence is by claiming direct lineage from John and presenting the idea that The Pope is God's direct representative on Earth because of this the church having authority over all things spiritual is the rule.
Secondly the Catholic Church became a big organization with all the politics that entails and once the bible started getting translated out of Latin and other people were able to read it began forming their own interpretations of scripture and pointing to what they viewed to be corruption within the church as evidence of Catholicism having strayed from the path and their various views on religion being the true way. Which depowered the Church and in the Catholics eyes was heresy for going against the pope.
