Putting together new squat rack and I put all these bolts that are circled in the opposite direction, does it really matter? It wouldn't be terribly difficult to change but don't want to waste my time if it isn't necessary.

Doesn't matter. It is a force fit. Ideally the bold and nut only provide the preload of the mating surfaces. Friction of the mating surfaces makes the fit.

The only possible issue I can see is that if you put the washers on the inside face, on top of the connecting flange the nuts (which are now on the outside face) could possibly deform the main vertical tubing.
If you really wrenchfucked it down you could end up bending the face in and compromising the strength of the vertical. Is that enough to matter? Probably not.

Upper tier has both inward facing, bottom tier has bolts sitting same direction also protruding in an area where you will potentially make contact with a foot or ankle.

Structurally it makes no difference. Bolts work on clamping force so it doesn't matter which way they go. It's just better to put them in the way they're shown so they don't stick out.
