It's kinda necessary and the best way, since it detects Anubis on webpages and changes the user-agent for only those, instead of changing it for all websites which can break them.
Also it seems the Anubis tranny developer is onto this bypass method and is starting to try to block it. Like for example on openwrt.org it was broken until a few days ago. But the dev pushed an update to fix it by changing the user-agent again. Without an extension it would be hard to push these updates.

A legit user can solve a PoW challenge in the background that's good for their next 30 requests or whatever. A bot will burn through all of those requests quicker and will be forced to do more PoW. The result is that they're slowed down and don't cause as much strain on the server's resources.

Being forced to enable JS and cookies sucks, but if you're really that paranoid, why aren't you using Tor browser in Whonix so you don't shit your pants every time you have to enable JavaScript?

I haven't looked into how this system works on a deep level, but I assume that each challenge solution is only valid for a limited number of requests, so they wouldn't be able to do what you're describing.
Anyway, the point of "PoW DoS protection" is just to make it more expensive and difficult to carry out a denial of service attack. It's not necessarily to stop corporations from scraping your site. It's to keep them from taking it offline.
