Inbreeding is harmful due to mutation accumulation. It's more likely for broken genes to express themselves in that scenario.

However, in he very beginning, if there were no mutations yet, there was no problem with inbreeding, because there were no borken genes to begin with.

It was only later when God forbade intermarriage - it was because so many mutations accumulated that it started causing actual problems.
