Geography plays a role, but not in the way you think it does. Africa was underpopulated relative to its size prior to the 20th century, and population density, typically caused by geographic bottlenecks such as foothills, coastlines and rivers, are what lead to the formation of permanent city-states and civilization.
Sub-Saharan Africa did develop city-states along the Mozambique Channel in the form of fishing villages and facilitated trade with Madagascar, but we don't think of them in the same way we think of City-states of MENA and Europe because they were typically semi-permanent only rather than fully permanent construction.
