Why did these empires leave so little genetic legacy despite conquering large areas of people?

Genetic replacement only happens when there's large scale migrations. A conquering army is vastly outnumbered by the people it conquers, even in the case of genocides such as those waged by the Roman Empire against Gaul, or the Mongols against various kingdoms that opposed them. Ethnic Romans in Gaul were mainly found in larger Roman settlements, because they moved to Gaul with the military or to be part of the Roman administration of the province. Mongols likewise clumped together in a few places, they didn't spread out over the country.
People get this erroneous idea that ancient and medieval conquests were like Americans manifesting their destiny across the American continent. A better analogy to that event would be the mass migrations of the Germans, Slavs, or Turks.

Genociding and replacing an area with your people also negates the logic of imperialist conquest, imposing tribute and getting free labor from the subjugated people
