When people are asking "how do you avoid getting bombed by a vastly superior airforce" the first and most logical response is "don't piss off a country with a vastly superior airforce".
That aside, let's look at their options and likely responses at this point.

Who knows, Israel might just say fuck it and utterly destroy the Iranian economy if that's what it takes to get them to stop randomly flinging missiles.

They might not even insist on toppling the government if the ayatollah actually sits quietly and does what he agreed to do. Now it'll look really weak for the current regime and might result in a coup, but the current regime put themselves in thus position to begin with.

You'll also notice they're quite free to continue being theocratic monarchies where the ruling class live in unimaginable luxury and even the poorest citizen pretty much has all of their base needs addressed for free by the state. They're even free to keep sponsoring terrorist groups on the side because the relationship between the west and cheap oil is so important that as long as said groups don't attack the US or Israel they get left alone.
