This, I'd strip it of a lot of it's childrens cartoon-ness and make it more adult and grim dark it is about genocide, inter species conflict, survival, war and war crimes.

I don't think it really could be rescued from its fate since making it any more serious upfront probably would've meant it never got on tv at all. It took a long time for "serious" cartoons to get any respect.
Otherwise you'd want the toyline to do crazy well, so start there. Anything can be forgiven if you get transformers or tmnt numbers.

The mutant neosapiens were a huge drag on the story. They added nothing. That was the most blatant case of Playmates trying to stick with their wheelhouse.
More standardized uniforms, that character designer must have been making bank, but it was clearly tasking the animators.
I thought for sure that there was going to be a dilemma of them using the mutagen that was melting Sapes as a biological weapon, but that never goes anywhere.
Simbacca should have died in the final arc, dying to save humanity would have been a good way to finish his arc, and have Hallas, now matured into a proper leader taking his place. The pirates in general stopped being part of the show in the last arc despite the season opening with how important it was to recruit them.

The E-Frames should be slightly bigger, like 9ft.
There should have been more familia relations among the humans to help emphasize Marsala's idea that the reason the Neosapiens went bad because they don't have children.
There should have been a follow up movie showing Exofleet, the Neos and the Pirates all teaming up to fight the space bugs.
