Has there ever been a story about Scoots and RD swapping bodies and Scootaloo finally feeling the joy of flight?
I could see the story being about the switch being a magic accident by Twilight who promises to find a way to fix it while they wait.
RD is miserable and Scootaloo is the happiest she's ever been. Probably a big drama scene where Scootaloo overhears Rainbow Dash griping about how horrible it is to be in Scootaloo's body and probably says something like, "I don't know how she does it. I can't imagine being like this forever."
Than when Twilight announces that she's found a solution, Scootaloo runs away because she doesn't want to be the flightless chicken anymore and it leads to a big heartfelt talk to convince her to give Rainbow Dash her wings back.

Scootaloo goes on a space mission, slips along the event horizon of a black hole, and barely returns to Equestria in a failing ship. Due to her velocity while in orbit, she returns to the G5 future where pony magic and advanced technology is gone. She's the one who finds the Wonderbolts Enclave and discovers Rainbow Dash's final message to all pegasi. At first, she's hurt about how Dashie feels losing her ability to fly. Scoots feels like Dashie was only playing nice with her out of pity, and in a fit of rage she starts trashing the bunker.

In doing so, she finds Dashie's secret journal and learns that Dashie was the one who pulled every last string she had to get Scoots on the space mission, because she wanted to see her "little sister" fly for the first time, just as Rainbow Dash was about to become permanently grounded. The final entry is that Dashie saying she's both proud of Scoots for being the first pony to fly beyond the sky, and with an uncertain future Dashie now looks up to Scoots as an example of what a pegasi should always be: Fearless.

It's not really much better, though, is it? Instead of being an orphan, she has parents, but they're extremely neglectful. You misunderstand. Dash not adopting Scootaloo isn't Dash staying independent, it's Scootaloo learning how to stand outside of Dash's shadow. Scoots keeps wanting to be like Dash because Scoots has no home stability. Dash's parents would keep pushing her to be the best Scootaloo she can be, which will naturally take her in a different life path than the one Dash went down. Dash would still be Scoots' role model and big sister and hero, but Scoots would become more than just Dashie's number one fan.

To me, it makes more sense that Scootaloo was an unwanted foal and they just straight-up ditched her because they didn't want her slowing them down. Then they show up again when she's older because they figure she could carry their stuff for them, so they might as well get some use out of her.

Yeah, they almost certainly didn't want two foals with dead parents, that's too much. I would've just left it entirely ambiguous for Scootaloo, have it be implied from how she lives and how she relies on the ponies around her.

The show forgot that the purpose of sending Twilight to Ponyville, specifically, was because that was a location of maximum friendliness. It wasn't because Twilight's friends were there waiting for her like the Haber seasons imply. It was because everyone there was naturally friendly and willing to lend a hoof and welcome a stranger like Twilight into their town.

The writers ran out of steam and relied on old tropes and standardized pairings as time went on. It would have been interesting to see how Scootaloo paired with Applejack, or even with Rarity (since Rarity's Cutie Mark doesn't match her profession, she can be an example of how one's "destiny" isn't dictated by how a pony is born). But, we're all past that, now. All we can do is inspire someone to write more fimfiction.

Scootaloo is crippled because Mane Allgood tried to abort her when Snapshutter knocked her up on one of their adventures, but it didn't work because they were too far into the term, so all she managed to do was make Scootaloo's wings not develop properly.

Sweetie Belle is not Rarity's sister and is actually her daughter. Rarity had a fling with an attractive stallion (remember how much of a stallion-chaser she was in season 1?) and couldn't bear the shame of being a single mother, so she and her parents agreed to treat Sweetie Belle as her sister instead. This is why Sweetie Belle looks more like Rarity than either of her parents. She gets her green eyes from her real dad.

Applebloom is the only normal one, although she was born very shortly before her parents died. I don't consider this a headcanon since it's the only way to make sense of the timeline there.
