My interpretation is that all prompts come from Kris's thoughts, either consciously or subconsciously. Maybe the SOUL can force a train of thought sometimes, but not reliably. Kris can't (easily) outright refuse commands through these prompts, but he can subvert them. For example, he actually does look into the room detailing Asriel's search history, but he closes his eyes. He actually does turn the knob of the door in the church, but does not open it. Taking out the SOUL requires a very strong strength of will, so he almost always does it when the SOUL's guard is down.
I think this interpretation also explains why we can act out Kris's zany behavior, because those actions are the first things that occur to him. Other actions like >rape are against his conscious will but are possible because a dark part of him wants to act him out; the game outright tells us that Kris guiltily enjoyed the Snowgrave route. We're sort of a reverse demon in C.S. Lewis terms; we don't introduce thoughts to Kris, but our will takes precedence and act out what he's already thinking.
