I think one of the most blatant problems is that Susie is this tough, confident, happy-go-lucky absolute bro of a character that has just INCREDIBLE chemistry with just about every character who gives her a chance, from Ralsei to Gerson to Lancer to whoever, and specially with Kris who is literally one of the best written and best developed character relationships I've seen in a videogame (and I'm very much looking forward to the moment it crashes out because of Kris's lies and deceit and how they'll come out of it, for good or bad). But then Noelle enters the scene and they're just both suttering, blushing messes, made even stupider by the fact that Susie is written as if she's missing the clues that Noelle has a crush on her and yet she still for some reason turns into a completely different person.

You also say they agree on everything, but that last talk where Noelle is doing mental gymnastics about riding a ferris wheel with Kris vs with Susie, and their past relationship, where Susie actually gets visibly butthurt, in any other fucking game that'd have been the "romance broken" flag.
