If I had to give a serious guess, it's because Sega wants to do more IP crossover stuff with other companies, which means elements of certain characters (e.g., Rouge's boobs) need to be "toned down" in order to maintain a given standard of family-level appropriateness across the cast.
The stranger thing to me was Sega removing Rouge's visible back in Shadow Gens, but allowing Amy to keep hers in the Sonic Gens remaster. I guess because Amy's back is pink instead of skin-colored? Honestly felt like something they did at the very last minute.
