The Founders would just shapeshift into a smaller version of the crystalline entity and communicate with it, as was shown to be possible in the Silicon Avatar episode just before it was destroyed.

They would most likely be able to reach an accord. The Founders might've even been able to direct the entity where they want it to go, to find food, to use it to destroy their enemies.
