AFAIK, Morag Tong stuff is kept exclusively within the Dunmer. The writs are presumably authorized by the heads of the guild itself, with everyone understanding their legality and place in society. Certain targets are probably off-limits for various reasons. I imagine now that Morrowind is friendly with the Empire, Imperial military bases and other officials Imperial territory is a safe-zone since murder is illegal under Imperial law.
Hiring an assassin is probably very expensive and there's no guarantee that they'll be successful. If you have a political rival who you try to have killed and it doesn't succeed, word will probably spread that it was you who did it and your connections and reputation will weaken, now that people know you'll stoop to that level. Anyone who is remotely worried about the Morag Tong will also keep bodyguards around them at all times as well, and I'm willing to bet they charge exponentially more depending on how difficult the target will be to kill.
So you can see how an officially sanctioned assassin's guild wouldn't actually change how society operates very much. It seems ridiculous at face value, but it's important to realize that it's completely legal to defend yourself against an assassin. That becomes the new meta. Also, you need to 1. be famous and wealthy, and 2. have made significant enemies to even be considered as a target in the first place. Regular joe dark elves don't worry about them at all.
