To me it feels like the use of UT characters in DR is, aside from the Majora's Mask atmosphere you mentioned, meaningful in its own way. You know these people, you know their attitudes and mentalities, you know that Alphys is cowardly and Asgore is desperate and Toriel is lonely and Burgerpants is stressed. The scenario is different, but they still act consistently with their UT selves akin to a well-written AU fanfic. Even the Sans scene in Ch4 is calling back to UT, Toriel starting to flirt with Sans after her separation from Asgore. You've seen this before.
And then you have the Fun Gang. Ralsei and Kris are both evocative of something you know (Asriel and Frisk) yet much different in practice; the Ch1 hat and knife scenes played on this. Susie is a wholly unique element, a true wild card with no UT parallel outside of a small easter egg. Not only that, she also has recurring character elements of hating constraints and rules even early on, and Ch4 has her entire arc about wanting to scorn the prophecy and force an entirely new outcome. Susie is like the living personification of NOT doing the same as before.
I don't think there's any literal in-universe meaning here outside of Susie possibly being Gaster fuckery but that's well into schizo territory and like Sans isn't going to meet UT Sans. But the THEMATIC connection is enormous and brilliant.
