I don't think Eggman ever died in 06, not even in the timeline where Elise is presumed dead. Eggman has machines blow up in his face all the time, you think a little crash will hurt him? Especially considering he ejects himself in the "better" timeline? He just doesn't have spare space for Elise.

We know Rivals is canon since it's referenced in ShadGens Gerald journal. It's just not listed in the timeline since it got no Japanese release, but it was written by the Japanese I think and plot elements like Silver's reintroduction and Nega revealed as being from the future were also canonized.
