Something like 40% of the Separatist Navy was lost in the Battle of Coruscant, so much so that the CIS leadership was essentially on the run for the remaining weeks/months of the war because they didn’t have enough starships left to guard a capital. It’s safe to say that a majority of the navy had been destroyed by war’s end and what ships were taken as trophies by the Empire and later scrapped, were used by their now skeletal crews as what was left of the Separatist holdouts degenerated into piracy, or simply left derelict to drift in the emptiness of space. The Clone Wars should have started out in Episode 1 as a regional conflict that by Episode 2 has completely spiraled out of control and the Republic is on the verge of total defeat to the CIS Droid Army's overwhelming superiority in numbers. Clone troopers are only adopted after Palpatine successfully usurps the Chancellorship in a last ditch attempt to turn the tide and Palpatine uses it to begin supplanting the Republic’s traditional institutions such as the regular professional army and the Jedi Order. By Episode 3, clones now make up the overwhelming majority of enlisted ranks and years of bloody combat have left the officer class completely disillusioned with democracy, with the loudest voice advocating dictatorship being none other than a certain Jedi, Anakin Skywalker.
Think of it as a parallel to the First World War, as some say that Nazism was born in the trenches of the Western Front, the Empire is born in the trenches of the Outer Rim Sieges.
