There is a certain element of NAP in the pokemon setting. Pokemon only go into the ball because they WANT to. They have acknowledged that you trained a pokemon well enough to beat them, so they deem you worthy of leading them in pokebattles as well. But they could decide not to at any time. There is nothing stopping a pokemon from just fucking off if you mistreat them or they don't think you're giving them exciting enough battles. And altough they generally restrain themselves and don't go all out against each other or humans (with exceptions like Gyarados who is infamous for going berserk and wrecking towns) it would be best not to aggravate them.
I'm not sure how it works exactly with criminal orgs like Team Rocket, but they didn't seem to mistreat their own pokemon, only others.
