You get material for first pick up and more material when picked up if someone in your party hasn't got it yet. Skulls also count for the "complete all penances for this location" penance which give you titles.
For example an easy one: Mercantile HL-70-04 is between the first and second heal stations. There's a building towards the end with a lamp out front that has a locked cell inside with a skull in it. You unlock the cell by turning the gear on the pipe inside, jumping up some boxes and a catwalk to reach a power cell, plug it in behind the building, and then pulling a lever next to the cell.
