I'd go different routes for different characters.
For Asuka, I'd have her arc take stronger influence from Wagner's Ring while also mixing it in with more American stuff (I'd also rewrite her so she's a German-American rather than a literal German).
For Rei, she should largely be the same, though you could maybe splash in some more manic pixie dream girl type beats with her and Shinji (while still having her be deeply detached, disassociated,and shell-shocked overall).
And then for Shinji you go the route you said, maybe mixing in some Book of Enoch type megaschizo stuff for good measure.
Personally, I think the secret ingredient is introducing a fourth pilot who's an American the same time you introduce Asuka, so you can have a more conventional (albeit arty and abstract) anti-war and self-destruction storyline akin to The Wall or Deer Hunter in there.

I'd make it so that Japan and Taiwan are UN trust territories under American rule while NK took out South Korea amidst the flooding caused by the ice caps melting all of a sudden that resulted in a brutal, quick, and tragic war that killed all the American troops stationed there amidst the disorder and chaos. Putin manages to use the crisis and aftermath to bring all the former Soviet states including the Baltics into the fold of the CSTO/CIS and de facto revive the Soviet Union, while most Muslim countries have been taken over by an apocalyptic millenarian Islamist movement akin to Hizb Ut Tahrir that is fighting a perpetual total war against the Americans/NATO in the Gulf and Balkans and the CSTO in Central Asia and the Caucasus. China meanwhile has embraced ultra-Maoism amidst the aftermath of the floods and any day seems ready to try and blitz SEA, India, and/or Mongolia and Siberia with the help of their new Korean satellite.
