Only on the surface but now since we're on this topic. The story is actually about the plight of conquered countries whose natives are subjected to genocides by occupying forces who deem them unnecessary whether through racial or ideological prejudice. You can see this conflict throughout the game where Adam laments and jokes about Eve and other Mother Sphere androids being so genocidal against Naytiba, meanwhile Lily is convinced that it is just their right to exterminate what she views as monsters, which hauntingly reflects the shitshow that's been going on in the middle east right now. You occupy the middle east and try to stabilize it, but you heal it via simply regime change when its very people will die to remove you from their land. Do you wipe them out or will you endure decades of violence?

When you think about it. They have a point. Androids are a completely different species/race and so far removed from what humans were, and especially, are now. You can't just hold up the racism card when the things you are fighting a mindless, violent beasts.
