The ending of Valhalla.
It's revealed that because Desmond stopped the solar flare in 3 it caused the Isu device that stopped it was expelling dangerous levels of radiation and if it wasn't stopped everyone on Earth would just die of radiation poisoning instead. This leads to Layla, being the only person who can survive the lethal doses of radiation due to her Staff of Eden, to enter the Isu structure and connect to the Isu Animus.
Entering the Isu version of an Animus she meets with some Isu digitizations and Loki (as Basim) who was also in the Isu Animus due to a fight with Eivor. Ultimately Layla meets with The Reader (Voiced by Nolan North) who helps her shut down the device, and then The Reader talks about how he's been in there for an unknown period of time trying to figure out how to stop the new solar flare that will happen because of Desmond. He then reacts to "Desmond" implying he is just Desmond's consciousness digitized due to the events of AC3 like how Clay's was in Revelations.
Layla's body is technically "dead" because as she was scooped up into the Isu Animus she dropped the Staff of Eden and so her body got a lethal dose of radiation it couldn't heal from, but she's still alive in the Isu Animus and can still communicate with Shaun and Rebecca so she's still alive and helping, just not in a direct way anymore.
Loki's body drops onto said Staff of Eden bringing him back to life which reveals that Alethia, the consciousness in the Staff of Eden that guided Kassandra to give the Staff to Layla, is actually his wife, and now Loki/Basim is working to bring back the Isu with his wife under the guise of being an Assassin. It's also implied that Loki and Aletheia actually like humans so it's not really a bad thing to help him bring them back. In the epilogue William Miles also asks Loki for some of his blood which leads to the Assassins being the first people in history to have pure Isu DNA to rummage through and Mirage.

People constantly kept bitching about the Animus portions thanks to Rev, 3, and Black Flag. This led to them toning it down in Rogue and outright removing it in Unity and Syndicate outside of the database and Unity's server hopping. People realized how retarded they were with it missing at the start of Unity and begged for a return to it which is why we have Layla, but people bitching about Layla now led to the situation with Shadows.
People need to stop bitching about Modern Day, it and the Isu are the glue holding the series and majority of the concepts together. It's also absolutely hilarious at times.
