I thought this too before the game came out once the costumes started being revealed, but then it turned out that Pauline had never even seen a Kong when the game starts
And not only that, but the Kongs are only present for a small portion of the game while other animal groups, like the Zebras and Ostriches, actually all wear shoes and could provide them for Pauline in their clothing stores if she wanted
The only actual explanation given in-game is an off handed remark about how she "likes to run around barefoot"
