I think there's an implication that Killua had basic nen knowledge but Illumi's head needle had warped the memories. Like Killua's hand ability where he makes claws is clearly a nen ability where he enhances and transmutes his fingertips into blades but he just isn't aware he's using nen. Sort of same thing with Gon using zetsu during the hunter exam
