here is what I think, SEED Sr also was sortied in the hollow Zero crisis, him and his entire squad stays in as long as possible, he is the only survivor, but in the calm of the hollow storm, he sees lil babe SEED jr and adopts her, keeps her safe from the hollow corruption with himself. but since he has lost all contact with the outside world and cannot navigate out of the hollows, he takes care of seed jr as best he can, which he really cant because he is a combat robot and only has meager observations from his dead comrades

this will probably confirmed around the short anime video that will appear on channel, and the agent story is more about the later years when they finally get out some how, but seed sr has been fighting for too long and due to the heavy modifications to his body has sacrificed a great deal of his memory so the body of SEED SR could be used by JR to pilot him
and after all that, his coconscious core finally goes out like a light and JR still not really knows whats going on just views his memory death as "sleep"
