Vileplume is extremely similar to Venusaur in terms of both design concept and gameplay. I wouldn't say it's redundant or needs to be changed but I never realized how similar they were until now.
Onix is an iconic Pokémon but its design famously doesn't match up with its gameplay. "Gigantic rock serpent" doesn't really convey "extremely sturdy physical wall that dies instantly to Bubble and also deals no damage." Maybe if it was coiled up?
If I was ever going to cut a Pokémon Mr. Mime would be high on the list. Mime Jr. is the only good thing to ever come from it, honestly just start over from there.
Jynx could have and should have been redesigned, as it is now they're just never going to touch it again.

Charmelon is probably the first example of "awkward middle evolution starter." I don't know how you would "fix" this since making it orange like Charmander and Charizard would just make it the most boring "just gets bigger" starter of all time, so perhaps there's a reason for these things.
Wartortle and Blastoise also obviously don't really line up but it that case I would rather change Blastoise, I've always liked Wartortle more.
