It's because in canon Amy and Tails are two characters who are inspired by Sonic who are his earliest companions. For narrative reasons, in Sonic Union, having two distinct characters fulfill this role would be bloating the cast.
This is because Sonic Union is supposed to abide by the mandate of 'no romance' and to allow for Sonic to unquestionably be the main character of the setting (so having a character who has the 'potential to surpass him' distracts from that).
The point of Amy Tails as a character is to provide a distinct visual design and a companion character who does not deal with male insecurity like Miles Prower or desires Sonic romantically like Amy Rose. It is not done to 'undermine' either character. But rather to be a sum of their best parts to be a useful and caring companion to Sonic.
There are other characters in universe defined in the extended cast that take aspects of Amy and Tails that Amy Tails does not. Such as Miles Fox, who is a genius speedster one-tailed fox and child soldier for the freedom fighters, and Rosy Rascal, a young passionate pink hedgehog girl who believes her destiny is tied to Sonic and works alongside Miles Fox as a child soldier for the freedom fighters. These characters are distinct from Amy Tails, as Miles Fox lacks Amy Tails' two tails and mechanic traits while Rosy Rascal lacks Amy Tails' empathetic nature and doubles down on more 'bitchy' and 'bratty' depictions of Amy that are more obsessive, slapsticky, and mentally unsettled.

"Sonic Union" is meant to be an alternate universe. Like Boom. It is not meant to be "here is how to fix Sonic canon". It is explicitly a canon reimagining. Tails is a girl in Sonic Union because Tails and Amy Rose were merged into one character as Sonic's companion. Furthermore, in Sonic Union, there is another character that has traits of the original Tails that Amy Tails does not have. Such as being a young male orphan with super speed who's a genius. His name is Miles Fox. He is a one-tailed fox boy and a soldier for Sally Acorn's Freedom Fighters on the Acorn Continent.

I like Tails' depiction in canonical Sonic material as-is. I'd just prefer he be liberated from the stain that is Flynn writing and be given a chance to shine in the story again. My favorite Tails depiction is Sonic Adventure.
