dominant and recessive traits have nothing to do with who's "superior". They have to do with which ones express themselves the most.
The whole point is that Liquid is a retard. He doesn't have the genes which were the main drivers of Big Boss's genetic makeup, so he feels like a less accurate version of Big Boss, therefore inferior. It doesn't matter that Big Boss's recessive traits might be "better" than his dominant ones.
