Basically Ninjewtsu is an ability and Sneak is an alternate cost. Ninjewtsu can only be used with creatures and Sneak can be used with anything and be countered by more stuff.
Sneak can only be used during a specific step of combat while the timing on Ninjutsu is also more lax.
In essence Ninjutsu is more powerful but Sneak is more versatile from a design standpoint (meaning it's easier for retard designers)
