IMO I personally prefer Nausicaa too (the post-apocalyptic, Mad Max by way of Dune story/setting is one of the most inspired in all of Cold War-era fiction, while the music blows Mononoke's out of the water) but Mononoke is equal to it due to the far superior animation and more filled out characters/motivations.
I'd say it's a three way tie between Castle In The Sky, Mononoke, and Nausicaa for my second-favorite Miyazaki film.

The message isn’t flat out anti industrialization. The people living in the iron town are depicted sympathetically. They’re shown to be hardworking and principled whereas the forest creatures are more or less irrational and vengeful. It’s confusing, but the message of the film seems to be more about achieving a healthy balance and mutual respect between natural order and modernization.

You and I were 14 decades after the Soviet Union fell and we could dig around its ashes to see how shit it really was. I looked back at the thread and I believe I confused you for the guy that you replied to, in which case I think it's just a case of me increasingly losing touch with reality and spending too much time here. My life has gotten progressively more bleak and monotonous since I was kicked out of joining the French Foreign Legion and I've spent more time here than anywhere else outside of work.
