From everything that i've read and interviews i've seen, everybody in the band except for Mike Keneally, and Zappa himself, fucking hated Scott in 1988, the jazz guys especially (the horn section), and they all resented that Scott was the clonemeister (the guy in the band Zappa would put in charge of running the rehearsals), he had a punk attitude and was a younger guy and they didn't like that, it got to the point where they gave Zappa an ultimatum, they wouldn't come back if Scott wasn't fired, so Zappa said fuck that and disbanded, cancelling the 1989 tour. It should be also noted that the 88 tour was his most expensive tour and i believe he ended up losing more money than making it, so i'm sure that played a factor, anyway little would it matter as he would be diagnosed with cancer later in 1989.

I've also read Morgan Argren say that around the time of his cancer diagnosis he was talking about maybe starting a new band, with Mats/Morgan on keyboards and drums, Keneally on guitar, and Scott on bass, that would've been really cool.

Be that as it may, I think the crux of the biscuit is that scott was/is a bitchy drama queen the other guys simply couldn't stand. Here's something from his youtube channel. I don't quite remember the pre-edited comment he flipped out on, but it was a very mild remark about the choice of arrangement his daughter used for lucille has messed my mind up. A real nut case.
