Basically it is a callback to MoS where his mother teaches him to tune out everything else and focus on a single thing, or person, in that occasion being her.
Superman throughout the movie focused on Lois' heartbeat whenever he felt overwhelmed with the world's sounds, because now she's the woman in his life. That's why he couldn't realize his mother got kidnapped despite she being important in his life. So when he goes searching for his mother in Gotham he decides for the first time in many years to do the opposite of what she taught him: to open himself and listen to everything. This overwhelms and hurts him.
This not only explains his super-senses bringing it back to that one scene in MoS but also explores his character flaw in that movie: he became to dependent emotionally on Lois.
I wish they've kept this scene because i love character explorations like that.
