The whole thing makes sense to a certain degree, but Gunn messed up.
See, Superman vs The Elite is an interesting story, it pits Supes against this new, edgy team called The Elite that is pretty much the Justice Gang, they kill villains and gain the trust of the public pretty quickly, while Superman is seen as old fashioned and too innocent to deal with modern threats. This comic was written as a response to new edgy teams and it's basically a parody of The Authority that, at the time, was published by WildStorm. WS was owned by DC but at the same time it's own universe, after a few years it was closed and it's characters absorbed into the main DC universe so the first change makes some sense, except that nowadays The Authority is more heroic and less edgy.

But then why keep The Engineer in Superman? Well, if you look at picrel Gunn announced an Authority movie in his new DCU, so this connects one thing to another. Except that this movie has already been scrapped. Poor Gunn won't make another movie about a team of unknown, edgy, super violent characters like GotG, Suicide Squad, Creature Commandos and so on and on.
