Harry Potter has the same problem as Naruto where at first it's a very compelling premise, but upon further thought the adults in the story appear absentminded, evil, or both.

They couldn't clear his name because their was no proof. This was why it was importance to capture Pettigrew but when he for away so did the hope of exonerating Sirius. Keep in mind the political climate is also extremely anti Sirius, so he would have likely been locked away in Azkaban for months immediately if they found him.

Remus is literally not highly regarded because he is a werewolf. Dumbledore did not know until the very end of the movie/3rd book about Sirius's innocence, and even then without proof he likely couldn't get enough votes in the Wizengamot for Sirius to be free. Sirius himself is hated almost nearly as much as Voldemort.
