Scully had to take that stance, for her own sanity and to function as a counterpart to Mulder. And her skepticism saved his ass more times than not.
Then they turned them around making agent Dogett the skeptic and Scully the conspiracy theorist which made no sense whatsoever.

There was a definite ending but it was scrapped when Fox dumped several truckloads of cash onto the showrunner's lawn. So the show went into this idiotic tail spin of empty mystery boxes, unresolved loose ends, and rehashed arcs. The plan was to keep the show going indefinitely by replacing Mulder and Scully with fresh faces every once in a while. But that plan when down like shit flavored cough medicine. Eventually the cost of production was too high and the ratings too low so it was cancelled. Carter did his best to revive the show a few time but it never caught on again.

As of this hour, as of this briefing, as of this precise tick of the Bureau's clock, after years of depositions that led nowhere, after medical files thicker than the Washington phone book, after reports so redacted they may as well be blank, after being stonewalled by every alphabet agency in the country, after budget reviews that required armed escorts, after hearings where senators stared me in the face and swore they had never heard of bees, oil, or clones, after being summoned to basements where I was told to forget what I had just seen, after returning from field sites that logic itself rejects, after autopsies that violate every law of science, after explaining to auditors why our travel receipts include both funeral homes in Iowa and gulags in Siberia, after Mulder's miraculous survivals that border on theological, after Scully's abductions, recoveries, diagnoses, cures, and perfect Monday morning attendance record, after sitting across from men who vanish the second the lights go out, after cases involving parasites, shapeshifters, sewer creatures, phantom twins, and whatever the hell that thing was in the forest that ate half a search team, after chasing aircraft that leave no radar trace, after interrogating witnesses who swear their abductors spoke flawless Navajo, after decoding files written in languages older than civilization itself, after watching surveillance footage that should not exist and then being told it never did, with every clearance revoked, with every resource denied, with every warning issued, with my career hanging by a thread, with my blood pressure approaching levels that'd kill an ordinary man, with the Bureau demanding results, with oversight committees demanding my resignation, with my own agents demanding the truth, and with the certainty that if one more report crosses my desk describing a spacecraft photographed in broad daylight by a man named Earl in rural Montana my heart will rupture on the spot: I am reopening the X-Files.

The show is great, but you gotta give it some leeway for the format on that kind of stuff. The MotW episodes are the meat of the show and where most of the best episodes are anyway, don't get too hung up on the over arching plot, just enjoy the ride, at least until Mulder fucks off.

Still is. Even something like Cobra Kai--which clearly had a sense of where it wanted to end--did a ton of vamping across its seasons because that's what happens when you're a hit that gets renewed.

Detailed planning is also often a death sentence for TV because of all the things that can impact production over time. Just look at parts of Babylon 5 despite how careful the planning was.

Scully got pregnant irl during S2, so she was "abducted". She was looking very pregnant and they had to use clever camera angles to hide it.
Even the shot where the aliens "inflate her stomach" is just actually her pregnancy bulge

In my opinion the mytharc episodes are a consistent highlight for the first four or five seasons. Even season 8 manages to get surprising mileage out of it.

It had a good run, but part of the issue was the show's status being up in the air once it became a real hit. Once upon a time it seemed probable for it to transition into movies.

Each new episode put a different wrinkle in the mythology. Instead of getting answers or even new hints, it would just take a left turn into something else. In the first 3 seasons alone the arc goes from "the government is reverse engineering ufos" to "the government is hoarding crashed grey aliens" to "the government is experimenting with alien-human hybrids" to "the government and/or aliens are cloning people for reasons" to "the government is giving random people cancer for reasons", and then factors in elements like the bounty hunter and the black oil that don't seem to connect to anything at first. Personally I think the myth episodes work as standalone episodes just like the MOTWs and are best enjoyed that way, but yeah as an overarching narrative it's just fucking insane.

She sees a few things she can do some mental gymnastics to explain away. Whenever there's an incident there is absolutely no way she could explain away, they have her conveniently incapacitated/in another area/not looking.
The best example of this is when they're escaping from the ship at the end of Fight the Future. Scully's half asleep for most of it, is never looking in the direction of the 7ft tall screaming alien chasing them, and when the ship takes off, she's out cold until the ship disappears into the clouds then she wakes up.

After watching it I think Fringe is the show that did it right, setup the main plot from the first episode, never retconned itself, maintained consistency, even the episodes that seem to be "monster of the week" actually push things forward in some way and had a conclusive finale.

I know how badly, how very badly you want to look through that window.

(Mulder tries to look, but Deep Throat gets in his way.)

But it would be pointless. It's dead. After the Roswell incident in 1947, even at the brink of the Cold War, there was an ultrasecret conference attended by the United States, the Soviet Union, the People's Republic of China, Britain, both Germanies, France and it was agreed that should any extraterrestrial biological entity survive a crash, the country that held that being would be responsible for it's extermination. I, uh' have the distinction of being one of three men to have exterminated such a creature.

(Mulder looks at him in awe, yet betrayed. Deep Throat walks around.)

I was with the C.I.A. in Vietnam. A UFO was sighted for five nights over Hanoi. The marines shot hit down and brought it to us. Maybe' it didn't know what a gun was or perhaps they don't show emotion but that' innocent and blank expression as I pulled the trigger has haunted me' until I found you. That's why I come to you, Mr. Mulder, and will continue to come to you to atone for what I've done. And maybe sometime, through you, the truth will be known.
