It didn't, it hurt the bodies the Smiths possessed in the matrix. So the rebels sentenced a lot of people to become liquid food for everyone else in the bio pods. Then the Smiths just picked someone else to hijak. If anything it was making mukbang for YouTubers.

It always shocked me a bit when the bodies turned back to their "human" form, and the good guys had no problem with the fact they just euthanized some poor dude.

It's just another fact that the rebels aren't really heroes at all, especially if you take into context the animatrix. Of course that all goes out the window if you also take into account that the rebels are in a matrix within the matrix, and none of that stuff they're doing is real. The matrix is a mess of cool ideas.

switching bodies takes time, and there isn't a limitless supply, If i have a hacker cornered but the next closest body is 2 blocks away why wouldn't I (easily) dodge the bullets and take them out?

Everyone in the Matrix has an avatar, a persona. Therefore, that person must follow the rules of the Matrix, and death is one of those rules. Although, as we saw, programs don't die, it's the person who dies, being usurped by the program.
