Dooku never said the Chancellor was a Sith Lord. He merely said that a Sith Lord exists and is influencing the Senators. He told half-truth in order to manipulate and corrupt Obi-Wan, because Dooku wanted himself an apprentice to overthrow Sidious and become the Emperor himself. That's what Sith do. Dooku was a Sith Lord himself. It's the same scene as with Vader and Luke in Episode V. His motives were purely evil. And the Jedi were right to not believe him. He is a traitor, murderer and a terrorist.
