That's because killing animals became very frowned upon in games. Toby Gard himself was on record saying that in 1996, most enemies in TR1 were animals because killing humans is kind of shitty, and even though Lara is a naughty grave robber, she's not exactly meant to be a villain. Lara kills 5 or 6 humans in TR1, all of them in pretty justifiable contexts. But then for Anniversary, which is a loose remake of TR1 and largely repeats the level structures and the enemies etc, there was criticism about Lara waltzing into natural habitats and exterminating wolves and bears. Between 1996 and 2006, it became much more acceptable in games to kill humans (especially faceless mooks) than animals.
