Dexter may have intentionally left the NY Ripper file as a distraction to the one person he knows he has to watch out for. He knows Claudette is obsessed with the Ripper, and he teased her with the manhole claw crowbar link, and left the manhole claw there right next to the file.
Dexter may be setting himself up as a consultant for the NYPD.
I mean, Harrison and his girlfriend both are looking at law enforcement, and Dexter can tutor Gigi in forensics since she can't be a cop. He could be useful to the police while swiping little bits here and there to feed his need.
I know for a fact that Harrison is impressed with his dad now that he's had some time to see how Dexter operates. A bit more impressing upon Harrison that Dexter has taken out hundreds of murderers, thereby saving thousands and thousands of future victims, and Harrison will be all in. Dexter just needs to impress upon him that sometimes, people around him get hurt, and sometimes those people are completely innocent. I mean, five innocents out of two hundred, but saving thousands.
Logically, that is a win. If you can live with it.

Meh, didn't care for that season. The suspense and pacing fizzled out early on and then just flatlined until the end, didn't work as a mystery or thriller. Prater was a terrible villain and there were plenty of pieces that were introduced but did not have any significant impact.
The last 2 episodes were unintentionally hilarious, Uma Thurman's acting suddenly becomes awful in the finale, she kept making these weird faces during her monologue, we are supposed to be intimidated by a midget and believe that he can move around as quick as a normie but nobody in the universe is allowed to mention the obvious because of Dinklage's contract.

The ending was so flat that they can move to an entirely new setting for S2 despite Dexter leaving incriminating evidence against himself everywhere

There's obviously more than one group of serial killers that Prater plays with. None in the group "Red" was in knew of the NY Ripper.
Also, the serial killers were not allowed free reign in the vault. They wouldn't have been digging through Praters files. Hell, even Charley wasn't allowed to.
Dexter didn't take the NY Ripper file for a very specific reason. Same reason he set off the alarm. And a well written one at that.
Batista's body was there. Harrison told Dexter that Claudette was downstairs and in the way.
By setting off the alarm, he knew the cops, including Claudette, would come upstairs and find everything. Claudette was obsessed with finding the NY Ripper, much like Batista was obsessed with proving that Dexter was the Bay Harbor Butcher.
By leaving the NY Ripper file and the tool used, and Batista's body there, Claudette gets closure on her obsession, and sees what can happen if you become too obsessed with a case.
At least, that is how I see it.
