The soul is obviously the villain of the route, or the most evil thing in the route at the very least, but that doesn't mean it must culminate in Kris fighting you. Gerson not being opposed to it would indicate that it won't just end in abject misery, but there were already signs that it's not all bad before Chapters 3 and 4, seeing as Noelle coming to have a stronger character could be a good thing and you going off course could also be a good thing, but I can't see a good reason these things would culminate in the whole thrust of the route being Kris getting stronger so he can defeat you.

Why would he even need to defeat you if not for how evil you're being only in that route? If the idea behind the whole thing were that Kris is getting stronger so he can defeat you then I can't think of a good reason for that seeing as the need to defeat you would only arise if you're being evil in the first place. Maybe it's the change in tone, or the translation, or just how much others hype it up, I just don't like it.

Mother 3 is just has a real story to tell. They gamble a lot on the player basically naming the family in-game after their own real family, and caring enough about them for the story itself to emotionally hit.
Really including Porky as such a big antagonist might be its biggest detriment, because fans who love Earthbound care more about what's going on with Porky than the family issues. Personally my only highlight for Mother 3 was the translators seeing one of the soldiers refer to the chimera as "Geegu-like" and deciding to translate it as "Giygasy" which somewhat retroactively denoted that Giygas became so full of malice and hate that his name itself became a descriptor of something to fear.

I don't mind that stuff too much, but I do think it's a bit heavy on story stuff and scripted sequences, like when you watch Susie fight Lancer. It does have a very introductory feel to it and you still kind of feel like you're doing a tutorial even late into it with Susie only taking orders later on. It is hard to imagine it without Jevil in particular though, because it's really easy and King is easily the most forgettable final boss of a chapter so far. It felt like Jevil was half of what people talked about with the game when Chapter 1 released, even though people seem to view him as the most forgettable secret boss now.

Being locked up and having information hidden from it doesn't make it not the villain, the latter in particular would indicate the opposite if anything. It may or may not be villainous, but it's certainly not kind in Snowgrave. It may come across in the grand scheme that making Noelle stronger is worth it for some purpose, but taken on its own it's something that is clearly and intentionally made to look evil. Noelle even calls the route that's an obvious analogue to it in Dragon Blazers the evil route.

I recommend you do the Snowgrave route after completing chapter 2, but before going into chapters 3 and 4, like everyone else. Going through chapters 3 and 4 with it in mind made it a lot more bearable; the normal route is just a little bit mundane to me, but Snowgrave is a far better experience for it because of how it violates the mundane course of things.
