I would consider the most likely reason being trying to perfect the game's logic and make sure there are no glitches or flaws. The Undertale model has to account for EVERYTHING, repeating data, sequence breaks, the player knowing things they shouldn't, various route differentiations, follows from data from previous chapters, all of this and most likely being able to read data from the different save files because most likely it will come up in story if we had other or deleted save files. And all of this compounds with every single chapter. It's probably hell to code and beta test. To say nothing of basic beta testing they already have to do. Design and writing are probably also a problem. Toby has to work hard not to fuck this up. It's way easier to make a Terminator 3 then a Terminator 2. And you can the former by accident or even think its the latter. So its probably a lot of pressure. I am not necessarily defending him taking as long as the jump from 2 to 3 and 4 but he has good reasons to take a long time.
